I'm not sure if there is already a way to do this or if it is previously been discussed I was unable to find it. when a candidate applies through the career website using the apply to position button. Is there a way to upload two documents at once the resume along with a cover letter?

No right now there's no facility to submit a cover letter as well. If you want that, please add it as a feature request (along with a use-case) at http://github.com/opencats/opencats/issues
